چکیده

Simple sequence repeat (SSR) molecular genetic markers have become important tools for a broad range of applications such as genome mapping and genetic diversity studies. SSRs are readily identified within DNA sequence data and PCR primers can be designed for their amplification. These PCR primers frequently cross amplify within related species. We report a web-based tool, SSR Primer, that integrates SPUTNIK, an SSR repeat finder, with Primer3, a primer design program, within one pipeline. On submission of multiple FASTA formatted sequences, the script screens each sequence for SSRs using SPUTNIK. Results are then parsed to Primer3 for locus specific primer design. We have applied this tool for the discovery of SSRs within the complete GenBank database, and have designed PCR amplification primers for over 13 million SSRs. The SSR Taxonomy Tree server provides web-based searching and browsing of species and taxa for the visualisation and download of these SSR amplification primers. These tools are available at http://bioinformatics.pbcbasc.latrobe.edu.au/ssrdiscovery.html.

Mining for SNPs and SSRs using SNPServer, dbSNP and SSR taxonomy tree.

Molecular genetic markers represent one of the most powerful tools for the analysis of genomes and the association of heritable traits with underlying genetic variation. The development of high-throughput methods for the detection of single nucleotide polymorphisms (SNPs) and simple sequence repeats (SSRs) has led to a revolution in their use as molecular markers. The availability of large sequ...

Cross-species Comparison for Identifying Orthologous Simple Sequence Repeats of Disease Genes

Simple sequence repeats (SSRs) have been demonstrated to affect normal gene function to cause different genetic disorders. Several conserved and even partial functional SSR patterns were discovered in inherited orthologous disease genes. To explore a wide range of SSRs in genetic diseases, a system focuses on orthologous SSRs for disease genes through comparative genomics mechanism is construct...

An online conserved SSR discovery through cross-species comparison

Simple sequence repeats (SSRs) play important roles in gene regulation and genome evolution. Although there exist several online resources for SSR mining, most of them only extract general SSR patterns without providing functional information. Here, an online search tool, CG-SSR (Comparative Genomics SSR discovery), has been developed for discovering potential functional SSRs from vertebrate ge...

Genetic Diversity of pear (Pyrus spp) Germplasm Assessed by Simple Sequence Repeat (SSR) and Morphological Traits

This study was conducted to identify and recognize relations and diversity among accessions of the Iranianpears (Pyrus spp). A total of 34 pear accessions, derived presumably from at least six species, were subjected to simple sequence repeat (SSR) analysis. The Japanese and the Chinese pear samples were; “Housui” and “Yali” cultivars, example of Pyrus pyrifolia and P. bretschneideri, respectiv...

Development of EST-SSR markers to study genetic diversity in hyacinth bean (Lablab purpureus L

The development of expressed sequence tags (ESTs) has provided a useful source for the mining of simple sequence repeat (SSR) markers. The hyacinth bean (Lablab purpureus L.) is one of the most ancient and important legume crops in the world, and is widely distributed in tropical and sub-tropical regions, but currently only limited molecular markers are available. The aim of the present study i...
